A bomb nicknamed the "Oxygen Destroyer" is set to be launched by the military, which Captain William Stenz (David Straithairn) informs Monarch about. When the bomb goes off, Ghidorah manages to flee while Godzilla seems to be killed.

Mark proceeds with Serizawa, Ilene, and Coleman toward Godzilla’s location in an effort to reawaken him, although it is emphasized that it may take years for his recovery process to properly get him back on his feet. Because Titans like Godzilla feed on radiation, scientists think they can use a nuclear to repair him quicker. However, the sub’s weapons systems is out after receiving heavy damage, so Serizawa has the option to carry the nuke down there personally and set it off. He says goodbye to his comrades and makes his way up to Godzilla, the closest he has ever been to him. He caresses a barely awake Godzilla before saying him farewell and detonating the nuclear, sacrificing himself. Soon, Big G emerges more strong than before, and he launches his atomic breath into the sky.

This time, the three heads chomp into Godzilla's sides. Godzilla and Ghidorah fight again. Up in the sky, a beam of light comes out. Mothra comes down to help Godzilla by webbing all three of his heads together. This is what happens when Rodan comes back. Mothra fights back, almost taking her head off, until she outsmarts him and jabs her stinger into his shoulder. It looks like Ghidorah has weakened Godzilla, so Mothra is there to help her friend, too. She rises toward Ghidorah, but the beast fires his lightning and vaporizes her. Godzilla gets a boost from her essence.

He rises in a fit of rage and continues to wreak havoc on his arch-enemies. Humans are racing to leave Boston, but Emma knows she must make amends for her actions. In spite of Mark and Madison's pleadings, she refuses to get on the plane to leave the city. Using the Orca, she lures Ghidorah into her van. While Godzilla's nuclear pulse is still building, he fires a blast at her, knocking her out of the van. Emma's final words are, "Long live the king." Skyscrapers collapse around him as everything else catches fire and goes up in smoke. Ghidorah is finally destroyed by Big G's powerful blast, which burns off his wings and kills his two side heads. After one more blast, the city burns to the ground, and Ghidorah's head emerges from the ashes... Godzilla, on the other hand, sucks the life out of the creature with one swoop.

A Mothra egg has been found, allowing her to return to Skull Island, which is seen in the credits. We see other cave paintings, including one in which Godzilla confronts the world’s second most well-known Titan…KONG.

During the first fight between them, Godzilla is killed by the beast. During a conversation with Mark, Emma tells him that she has been working with Jonah on a project that will bring balance back to the Earth. To get back at Ghidorah after getting rid of Rodan's volcano, he kills a whole squad of soldiers and then fights and loses to him. The three-headed dragon then shows that he is in charge, which causes the other Titans to rise and start causing trouble.

When recognizing the destruction she's caused, Emma cuts connections with Jonah and heads into Boston to collect Madison after she takes the Orca to Fenway Park to contact the Titans there. Godzilla and Mothra battle Ghidorah and Rodan. Mothra destroys Rodan, but when Ghidorah weakens Godzilla, she makes a sacrifice to be vaporized by Ghidorah, while allows her essence to reinvigorate Godzilla. With the Orca, Emma attempts to entice Ghidorah away from Godzilla, but is killed. Godzilla then uses a nuclear pulse from the nuke to completely fry Ghidorah. The other Titans bow before their new leader, Godzilla.
